Además de filosofar, el científico y matemático dudaba metódicamente de todo conocimiento basado en la autoridad, la razón y los sentidos. Si bien su famosa proclama: "Pienso, luego existo", abrió rumbos que nadie había imaginado, él fue más lejos aun cuando agregó: "[...] y luego dudo". Descartes dudaba de todo, hasta de su propia existencia. Al sostener: "Es preciso distinguir radicalmente entre la mente (esencia del pensamiento ilimitado) y la materia (esencia que se proyecta en dimensiones mensurables)", Descartes fundó un sistema metafísico donde el punto de partida eran las ideas innatas. Aunque sus detractores actuales afirman que como físico y fisiólogo que se basó en la percepción sensorial, fue mecanicista y empírico, hoy se lo caracteriza como el padre de la filosofía moderna por haber roto con la tradición escolástica fundada por Aristóteles.
